In short, yes, these effects are created using CSS and JavaScript (jQuery is just a JavaScript library that makes common tasks easier).

Unfortunately, unless you plan on copying these websites as they are, its not something that can be explained in a quick forum post. I recommend reading up — this website is a good place to start.
